This is from the RFB 1.52 release thread (initial post), but it's down near the bottom so perhaps you missed it. I think it should clear away your concerns for the most part:

In short the RFB Campaign stuff(files) are getting overwritten by the RSRD Campaign stuff and that's a good thing with regard to these two particular mods.
BUT, it's always a good idea to do as you've done and pay close attention to what the Mod Enabler is telling ya. Some mods don't come with near enough info as to what they are or are not compatible with so it can be crap shoot at times.
