Yeah that sounds about right. It appears that Steam keeps the file structure about the same as stock SH3, it just has a different parent folder.
For what it's worth, I've used a couple of minor mods (no crew fatigue and some updated boat textures) and they work OK with the Steam installed SH3 version. Just not sure how that will translate when it comes to GWX or Commander yet.
