You can certainly do it in SH3, so I don't see why SH4 would be any different.
HOWEVER, you might want to have two separate installs. That way you can run two different supermods at the same time. I don't know if TMO and RFB will let you swap out like that in the same game. You might want to wait for people who have done it to reply before you take that chance.
