Seems to work for me anyway (I set mine to 60Hz).

EDIT - the resolution must the same too, e.g. on mine I use 1280x1024 as both my desktop and SH3 hi-res.
I'm using the HiRes Fix, too. How can I set the refresh rate of the 3D mode to my current desktop refresh rate (75Hz)? Do I have to add something in the file, where I set the resolution? I've checked my desktop settings and my Nvidia settings and they are both on 75Hz, but it doesn't work...

EDIT: The resolution is the same, too.
