How are you selecting them? If you manually use one of the switchboards (in the Conning Tower, WE view or on the periscope itself) it should open as many as you flip. If you use the 'Q' key it will only open one at a time, unless you have a salvo selected.
Unless you actually did one of those, in which case I have no clue what would cause that problem.
