I'm not sure but I thought you were running stock 1.5. In stock there are click-able 'hot spots' in the CT to the attack scope eye-piece, sonar, and one can even fire torpedoes with the 'hot spot' while cycling tubes with the keyboard.
The reason the big mods have a different keyboard layout from stock is a lot of players came from SH3 and preferred that layout because they were familiar with it. I've configured mine to be similar to SHCE because that's what I was used to.

No Captains quarters ... and I don't use the keyboard layout configuator or Menumaker although they are great programs if you know what you're doing and know what can or can not be done. I learned how to mod Commands.cfg, OrdersBar.cfg and many other files by trial and error with a text editor - even menu_1024_768.ini. I use NoteTabPro which is similar to Notepad except NoteTab has tabs so multiple files can be opened at once. S3D is an outstanding tool for modding non-text files in your 'modded install'. I always keep the original install clean for backup and use MultiSH4 to have a modded install to play. There are a lot of very helpful people here and many how-to's have been posted in older threads to learn from.
I recommend playing stock until you learn what you want to change - then learn how to change it. Don't misunderstand me - the super mods are great but you can make your own custom built super mod from the many wonderful small mods found here. That's how TM started (as 'Flavored to Taste'). Or, see what super mod you prefer to play.
