SH3 stock has had pretty serious problems with mid-patrol saves, and I guess there's not much modders can do for that. Personally, I haven't had any problems either, but lots here have.
I dunno if there's anything you can do for a buggered save, although a search might turn up something. Sounds like a pretty nasty bummer with the score you've racked up so far.
