As you said it is just part of the catastrophic domino effects that send you to permanent ocean floor residence! In stock-1.4 you don't have time to do anything, (blowing ballast included). It seems that the game has already decided you're dead, at this point. In my answer I was talking about fuel "leaking" (literally), the effect you're talking about is actually a tank rapture thingy!

And BTW on the battery recharge issue... I'm not sure that the batteries themselves must have sustained some sort of damage. As soon as I sustain any kind of damage I go on "auto recharge alert"!
