Do the mods affect the 4g patch?

Kind of a general question. If I understand correctly, some mods change the sh3.exe file (or is this not correct?).
If that's the case, do I run the 4G patch before or after these mods?
It seems that the 4G patch also changes the EXE file.

Am I not understanding these things correctly?

H.sie's hardcore fixes also applies the 4GB patch so you can ignore the standalone, and someone with more knowledge will probably be along soon...
