If I want play with different mods

Hi guys i have a question : Can I play 2 campaigns together (one atlantic with RSRS and TMO and another one with uboat and OM) simply changing the MODS folder in the game directory?
Cause i have the game installed on steam so i dont think that i can do 2 installation of the game.
