Use countermeasures turn the CWIS on. You have two types of countermeasures; flares and chaff. These thwart heat seeking and radar seeking missiles, respectively. You really need to be familiar with the type of missile fired at you to know what to use to counter it. The CWIS cannon is meant to shoot down missiles at close range, but is off by default because it has no real IFF capabilities and WILL shoot down your own Seahawks.

Another tactic that helps with Radar-Seeking-Only guidance is shutting down ALL of your sensors; radar and ECM. Once you have shut down this gear, you are in Emissions Control (EMCON) mode and the radar seeker has no EMF to guide it. You can then outmaneuver the missile, which can no longer track you.

Yes. I found out the hard way. In my first try with the FFG, I launched a Harpoon at a target and got too close to the activation region. It found me and sunk me. In my second try I launched a torpedo set with circling search mode. Yep, it found me. Hadn't learned about Nixie at the time, so it sunk me.

The FFG should have these SM1 or SM2 surface to air missiles that are guided by radar. But maybe they only work well after modding with LWAMI or RedAlert. I can't remember how stock DW faired in this field.

Pretty well. We actually turned the SM-2 performance down in LWAMI by making missiles more difficult to detect and illuminate.
