Overwritten data... how to fix?

Hello, I currently have a question and an issue, I will start by explaining the situation.

Yesterday, I have downloaded a whole bunch of surface vessels and it took me a long time to download them all and a long time to scan them for viruses. As I was installing, It showed me the following: "Readme.cfg" has already been altered by the "Playable King George V Battleship V0.2" mod.
"CareerStart.upc" has already been altered by the "Playable King George V Battleship V0.2" mod.
"Flotillas.upc" has already been altered by the "Playable King George V Battleship V0.2" mod.
"UpgradePacks.upc" has already been altered by the "Playable King George V Battleship V0.2" mod.
"Weapons.upc" has already been altered by the "Playable King George V Battleship V0.2" mod.

Along with this:''Enabling this mod *may* have adverse effects on your game. Are you sure you want to enable this mod? :o

You dont need to tell me that the ships files are modifying the same object, because I already know that, what I want to know is if there is a way to fix that problem (if it would help to add a line, change the script, create a file for each ship ect, ect.) and if so, could someone be kind enough to tell me how to do it.

Thanks

Generalee

Here's the good news: all the .upc files can be opened with Ye Olde Notepad - just right-click on them and select Open with Notepad. So, theoretically, all you have to do is merge the contents of the .upc files of the mods you want to use.
Here's the bad news: simply copy/pasting the content doesn't work, you have to know which lines you need to alter. This is all the help I can provide, since I've never tampered with these particular files.

Thanks for the info, does anyone else know how to do this? I have started, but I would like to know if I am doing the right thing, so post what I have to do :DL

if you play single missions is not a problem if campaign files are modified, but if you play campaign you must be careful and don't forget to make backups of files you're modding
they are here few tutorials about adding ships in campaign i'll put the links for you
or you can use "save task" option in JSGME to save modification list for each ship, or multi sh4 to run more than one instance of the game

What do you mean by it can run more than one instances of the game? Can you explain more deeply what Multi Sh4 is? :D

You can install SH4 multiple times, and use different set of mods on each installation.
