Usually one engine will charge your batteries after you surface. You can toggle "standard" and both engines will drive the boat giving you slightly more speed but no battery charge.
If you suffer battery damage and your batteries will no longer take a full charge the one engine will keep trying to get the 100% charge using up more fuel, a real problem if you are a long way from a fuel supply. In that case you would have to toggle "standard" and stay with it as much as you can. A tender can repair your batteries if you can get to one, just keep an eye on your fuel level and avoid running out. If you notice you are really burning up the fuel check your charging status. Looking at the battery gage can be tricky as even 1% damage, hard to see on your gage, will result in your boat still trying to charge.
