Running MODs while in base

Will new MODs run if I use the JSGME tool and then load the AutoSave game called something like leaving port or do I need to use the entering port Savegame? I don't want to have to use that one since I spent a bit of time figuring out what new crew to get.

Doesn't matter

I've used leaving port excusively and not had a problem.
