That's what should happen in RL. A refit has a specific definition in the USN that from screenshots it looks as if the devs may not have understood.
Levels of "assistance", in WWII and today:
1) Re-fuel. Anyplace with diesel in spec and a hose. Sub carries fittings.
2) Re-arm. Anyplace with weapon-handling gear and, of course, weapons. Normally a tender or sub-base.
3) Voyage repairs. Not a refit. Fix/replace very basic gripes in limited time. Re-cal electronics, paint, re-pack low-pressure valves, etc. Needs a tender or sub-base, but often a destroyer tender (AD) or repair ship (AR) can do generic work on subs if parts aren't needed.
4) Refit. End of patrol IMA-level (Intermediate Maintenance Activity) mini-overhaul. Tender or sub-base. Takes several weeks to several months. In WWII subs a relief crew would take the boat through refit while the crew played and went to schools. Refits can do fairly major rip-out work. Re-wind and bake motors, overhaul pumps, pull scopes, go into MBTs, install new gear. Generally the break-point is pressure hull cuts and any need for drydocking, although longer refits can involve these.
5) Overhaul. Multi-year process of tearing the boat down to bare metal and fixing/improving EVERYTHING. Comes out better than new in most cases and all new gear is installed by skilled, full-time shipfitters and factory reps. Not done by tenders or sub-bases. Only shipyards.
