From what I've read there's been at least two different versions of the game released. In my version there's no appdata folder, the screenshots (F8 key) are stored in the TvT main folder, and lots of the settings are keys in the registry.
Look in HKEY_CURRENT_USER/Software/G5 Software/T34.
The missions unlock are registry keys as well, there's USSRCampaign and GerCampaign, stock is 1, if you put 6 it unlocks the whole campaign.

Maybe you installed the game for "all users", then reinstalled it for "me only" and so you have two distinct registry folders, that would explain why the game uses different settings when you run in admin or normal user.

Thanks for the registry tip Mikhayl, I'll have a look when I'm in windows later.

I bought my copy from Amazon UK if that makes any difference.
