That's exactly how I handle "converting" my start of war IXB to a IX(A).
As soon as I'm a safe distance from port, and other ships, I waste my 2 stern torpedoes, then reload the tubes. In this way all temptation is removed.
The additional benefit to this is that if all torpedoes are expended, and the boat is submerged, you are no longer considered a "hunter" for time compression purposes. This is nice at the end of a patrol when one does not wish to be locked in TC x1, because a merchant is passing.
