So the correct TGA files are already there. I can't remember if they are in the Textures or Misc folder but for these types of contacts, you should only need to replace these in your current install. The only problem comes at higher zoom levels where you can actually see the outline of the ship (i.e xxx_shp.tga). If you want these to be replaced with colour coded icons, you need to individually replace each TGA in each ship folder.
Personally, a good balance would be coloured map contacts with grey ship icons.
The Alpha channels in these TGA's should not govern the colour as SH3 only uses this channel as transparency.

You can set your symbol zoom levels and your group zoom levels to do that. I use 'Wolfies TweekSH3' for that but you can manually edit your maps.cfg file. The stock game shifts to ship symbols too soon for me because my old eyes can't always see the extra small boats (tugs, fishing, trawler, etc.) when the square icon goes first goes away during a zoom.
If you are OK with manual editing then you might want to add this line to [Map1] (the attack map):
HarborZoom=50; harbors will be displayed from this zoom up
You will then be able to see the harbor detail in the TDC display.
