If the list that Seeadler posted is accurate, then the following mods should also be unaffected:

Realistic Crush Depth
Realistic Battery Life
Contact Range (the one that reduces message log size)

I reinstalled them with no issues so far.

Wrong... the crush depths are in the nss_*.zon files which have been rearranged a bit.

I strongly recommend retweaking these files for whatever settings you desire.

It shouldn't take too long to bring things up to speed. My installation is updated now, all my mods are compatable with 1.2. It took a long time checking file dates, then opening them in Word and using the compare function.

I spent 3 hours looking at the files. Some are left over from 1.1 and dont need updating so that made it even more complicated. I finally booted up 1.2 at about 9pm last night, and after a few teething problems (dials.cfg where I'd copied chrono hands wrong) and some other stuff it is running smooth...

Did you know they fixed the 5 inch gun too!!!???

Did you spot the new markers on the position keeper????

Lots of other stuff hidden away too...

I noted new campaign patrol objectives... suffixed with "d". Seem to be new objectives when you are on patrol.

Submarine UPC files changed around a fair bit...

Dials.cfg had a few changes. Orderbar contains new stuff, hense why some people have lost their green buttons and extra stations...
