Is it possible to choose which torpedos I get before I start the next patrol? I hate those T2's, faulty buggers. I also want to know the procedure for setting the 'days in base' to one via SH3 Commander. Let's say I'm about to dock with a milkcow ship/sub, should I exit the game and restart via Commander with the appropriate changes or wait until I have docked with the milkcow unit to exit/make changes/restart? After I've set out on patrol from the milkcow unit, should I save and exit/restart SH3 with commander, resetting the 'days in base' to 28 again then loading up my patrol? If my post was confusing, that's because I am and the readme was vague.

You can change torpedos before mission in the same menu where you can apply upgrades e.g. new batteries.
The interface is not very user friendly so you have to mark the torpedo you like to change, then doubleclick the type you want to load. No drag&drop or even mark more than one...
If I'm right on this (and please somone correct me if im not) SH3 Commander adds days spent in base when you start your mission. So it should work when you dock at the milkcow, then exit and reset days spent in base to 1 before "departure". Same after docking at home base.

I know about how to equip different types of torpedos at base but you can't choose when your docked at a milkcow. I don't know how historically accurate this is or whether it can be altered so you can select your load-out at a milkcow.
So if I understand you, Phylacista, say I'm heading toward a milkcow unit with the default 28 days in base, I dock at the unit, then exit SH3, start SH3 via Commander and switch days in base to 1. When I dock at home base, I exit SH3, switch days in base to 28 and return to SH3, pick my load-out and start the patrol as per usual?
Would love Lehman to swing by and give me a step by step...

If I remember correctly I did virtually the same for my Wolves at War campaign. In order to align Campaign date with patrol start I increased days spent in base after docking. When I startet the next patrol departure was exactly x days later with x being the value from SH Commander.
Since I'm not using Milkcow Mod I can only guess its the same if they are treated like a base - but this is only guesswork.
So why not give it a try - you can always reload an older save game.

Changing days in base:
1- Dock at milk cow
2- Click Esc and Exit Patrol
3- Choose " Dock at XXX"
4- Exit SH3
5- Load SH3 Commander
6- Change days in base option
7- Load SH3 with the button in SH3 Commander
8- Do patrol
9- Return to home base And exit as usual
10- Repeat above steps

Docking at any other base or milk cow will only give you the default torp load out. The default can be changed in one of the .cfg files, rollback SH3 Commander first.

Thanks a lot zzsteven, I'll try your steps out next time. But have you noticed how there are two saves when in base? In base after patrol and in base before patrol(I think this happens when you click on the big map in the office), does it make a difference when you exit SH3? Let's say I give out awards, choose my kit, click the map screen to save these changes, THEN exit SH3...would this make any difference?

The two saves (in base after and in base before) are SH3 auto-saves. The game creates them. The only time I click on the map is to load my next patrol, when exiting SH3 I use the door. Ater awarding promotions, medals, and qualifications click on the arrow in the lower left corner to go back to the office. The awards are saved automatically. Then in order to maintain the proper number of days for upgrades to occur, exit the game through the door. Restart SH3 Commander, do your awards, medals, promotions. Update your personal file and take satisfaction of the number of ships sunk. Generate a crew list, I import this into a spread sheet so I can sort it and mark who to transfer. You shouldn't have a crew of all elite sailors. After all that, launch SH3 using the launch button. When in the office now open the upgrade window and do the upgrades. If you do the upgrades before exiting, SH3 Commander forgets to add the upgrade days before starting patrol. It's in the SH3 Commander "read me" or FAQ someplace.
