Two points: 1-If you have the game installed in the Program Files (x86) folder, which is what a Steam game defaults to, then Windows will prevent anything being edited in that folder that is not from an "authorized" Windows app. The SH games and patches pre-date the 'modern' Windows, and are therefore not recognized as authorized. 2-The main problem though is that a Steam install will only take a Steam update, not the Ubisoft patch. Therefore, you can have the Steam v1.3 of the game, "Wolves of the Pacific", or you can do their version of v1.5 of the game, "U-Boat Missions Add-on". You cannot get a "true" v1.4 out of a Steam game. Even after you get SH4 moved to an appropriate location, the patch file will tell you that the game is already at v1.4 and cannot be updated, or something to that effect (it's still just v1.3 in Properties). Only the Steam files work on a Steam game.
I would consult the Steam Knowledgebase article Moving a Steam Installation and Games (https://help.steampowered.com/en/faqs/view/4BD4-4528-6B2E-8327), and decide how you want to proceed with moving SH4 to a different folder, such as C:\Games, or something that you name yourself. If you only have a "C:" drive, you could choose to alter the install path to "C:\Games \Steam...", which would show installing into "C:\Games \Steam \SteamApps \Common \Wolves of the Pacific...", but the Steam app itself would still be in "C:\Program Files (x86)", but the Steam Library would be under that "Games" folder, and you could then edit files, or use JSGME to change them, and Windows will stay out of the picture. If you do not move it, you will not be able to use JSGME to apply mods.
