Something that I'm not sure of, if for example I've added a mod, nothing else just the one mod.
Then I decide to add a new sub or ship then I as I do using the JSGME the window pops up showing a few conflicts, sometimes it's a big list other times maybe just a few.
So I carry on anyway and the game with the latest sub or ship seems to play OK.

So then I'm thinking what did those changes actually do when I added the new vessel, it seemed to work OK?

JSGME is a file-replacement system exclusively designed for SH3/SH4 and possibly SH5. when you (we) use it to administer our mods to SHx, JSGME checks to see if you applied any mods previously that changed the files in the current-mod you are applying. it is those files, which you refer to as "conflicts", that appear in the JSGME window asking you to confirm whether you want to replace the previous version of the file.

does this explanation help?

Ah right thanks Marco, so I'm replacing the previous file/s with the mod I just installed, I was thinking it was the other way round.
