So I found out the hard way, don't try to verify the integrity of the game files with Steam with a mod enabled. Seems pretty obvious, I know.
I'm not sure exactly what happened, but doing so must've made some Frankenstein combination of mod and vanilla files that totally locked up my computer. It was either that, or the resulting hard restart that corrupted Windows, and caused me to have to dump the whole thing and do a fresh reinstall of the OS.
Fortunately, Windows was only crippled instead of completely corrupted, so after a few tries I could get it to boot up and then back everything up to USB drives.
Super annoying, but could've been worse. So yeah, don't do what I did!:doh:
