From the viewpoint of my objectives, my mission is complete.
Am I free to head back to port at this point or do I need to wait for HQ to advise me to head home? (I am getting low on torps and shells lol)
I think that I read somewhere that from the first mission I needed to wait for a certain date before I may proceed home?

If you play TWoS mod, then you do what you want, what counts is your tonnage sunk during career and pretty nothing else. However, ending your patrol without any ship sunk is bad in terms of promotion points. Missions will pop-up on your navigation map, wether you enter port or not. If you click on the mission icon you will see the date limit for that mission, this limit will tell you how long the mission will stay on the map before being replaced by another one.
There is a gameplay limitation: If you want to refit in a port without ending your patrol, then do it only once, this is because the game may become unstable otherwise.

Historically you would stay out and be a weather boat! Sending weather reports to BDU. If you were assigned a grid for a month... you stayed out a month. Not only reporting weather but looking to stalk convoys for other boats.
In your case you can come in whenever you want.
