So, it's around Sept. 3rd 1939 and I have just crossed a merchant with no flags.
Not sure where they are headed but they are coming from Norway.
What should I do in this case? Report, attack, let go?

Is the mod in your signature the only one you have enabled? Or do you have more in JSGME?

The mod in my signature is not the one enabled, it's a mod I uploaded on Subsim for SH4 (I will make it clearer after writing this post).
My current enabled mod list is:

Greyed out mods have been somewhere overwritten by other mods.
The problem tho, is not mod related, but more general.
What are the rules of engagement towards unflagged merchants?
Good question. I never came across a situation like that.

Let go.
For the Game an Ship without Flag react like an "Neutral".

It must be Mod-related.
Maybe an Typo-error in the Campaign-files in an "Origin="-entry. Or an missing entry in the Origin-Roster.
Since GWX is hiding the vessel-colors on Navi-map, you would normaly see that this merchant is green colored neutral.
If you use GWX30, all merchant have flags. Only the Higgins-boat does not. As seen in Museum.

I checked the museum and apparently, flags are gone for all ships, although they are shown on my uboat.
I'm looking for a solution right now.

I would like to thank everyone who answered, for a start.
Looks like a conflict betweet Wide GuI and Uboat compilation caused the flags to disappear.
The problem can be avoided giving priority to the Uboat compilation mod over Wide GuI in mod list.
Priority being enabled as last? Because in your list the Compilation mod is enabled first, before 'overridden' with the Wide GUI

Aye, that was the source of the error. Apparently, Wide GuI must be overridden.
Don't exactly understand the logic, but it works lol
