You generally cannot edit the scenario you're in while it's playing, only while in port. This would be one of those situations where you cannot. You will crash the game if you try. If you do like MWolfe1963 suggested back in Feb of 2010 on the Ubi forum there in the link from bismarck1011, and move the best of your crew into the severely damaged area, that's the easiest way to "speed up" the repair process, and not risk crashing and maybe ruining the whole game install.
