I'll guess that you're playing Stock SH4 v.1.5. Usually it's merchant tonnage, not a certain number of ships, however with "Battle off Samar" it's Warships.

There are three types of missions (also 'Special Missions' like photo recon, lifeguard, commando/agent insertion etc, can be included in these):

SINGLE MISSIONS:

Those the Dev's or someone else made as SINGLE MISSIONS and included or added to the game.... like "Battle off Samar"

"Battle off Samar" Stock mission wants you to:

Objective01 "Sink major Japanese warships"
Objective02 "Sink Flagship Yamato!"

PATROL MISSIONS:

This mission requires only that you stay within 50 - 60 - 100 nautical miles of the objective for 48 hours. You usually get 200 renown points for completing this mission.

Reach the patrol zone: you have to be within a range of approx 50 nautical miles of the star center (you can use the compass tool to mark the radius: point the tool at the center of your patrol zone, and draw a circle till the numbers measure between 45nm and 48 nm, just to stay on the safe side); stay there for 48 hours and don't leave the zone, or else the counter will reset.

At the end of your patrol time, you might be asked to sink enemy shipping. If you don't have any Mods installed, you'll have to sink at least 10.000 tons of MERCHANT shipping.

SINK MISSIONS:

Here you must travel to within 100 nautical miles of the objective. Once on station a second objective will appear telling you to sink enemy shipping. You are free to go anywhere to sink ships. You get 100 renown points for arriving on station and a further 250 points if you sink (usually) 10,000 tons or more.

Need more info about your installed MODS (if any) for a better answer.

Hope this helps.
