In Windows Vista and up \Program Files (x86) is a system protected directory. That means that only administrators may write to this directory. The easy fix is to install SH4 somewhere else, like in C:\Games\Wolves of the Pacific. That way the folder is not system protected and it will work as you choose.
The second way to fix it is to dive deeply into Control Panel and turn off the !@#$%$$$ UAC bullschnitzel. UAC has done nothing to protect our systems from malware, which trounces all over UAC while laughing at us, but keeps us from using our own computers. Turn it off and use proper anti-virus, firewall and anti-malware software and the only malware you have to worry about comes from Microsoft.
But that is a very complicated subject that is dealt with elsewhere (http://www.subsim.com/radioroom/showthread.php?t=218037).
