One of the features that I liked about GWX was the black contacts. On JSGME, their is a mod in LSH to add black contacts, but when I try to import it, I get a message saying it may cause issues if I activate it, can I do it or am I stuck with the blue, green and red?

The message comes up, because (some) existing files will be overwritten. And that is exactly what you want here. You can always reverse it using JSGME.

You are referring to the optional mod "LSH3-2015_ExtendedChallengeBlackContacts"
When you enable this it will naturally want to overwrite existing game files which is ok as danasan says otherwise the mod would not work.
Enable the mod in the correct position as you see in JSGME.
