I had this problem too, when I natal king few days ago
Uninstall it again
Go to games folder, and create a new folder and name it ubisoft or something
Then install again, and direct it to c games ubisoft, see how that works out!
When I tried only c games folder it did not really do that. I don't really understand computers well, but try what I wrote in case no one replies

BEFORE you must create a new folder in C: \ game and install sh3 in that folder AFTER

This is what I did. please let me know if this is a problem.
1) I uninstalled and deleted everything SH3. Everything.
2) I reinstall SH3 but it would only install into program files (86X). I install anyway, go into ubisoft file, and move silenthunter file into c:\games file.
3) I install GWX which now goes into c:\games file on its own.
3) I install sh3 commander that now goes into c:\games file on its own.
I do quick test which takes me into the harbor and it seems ok. Does moving the file instead of installing the file effect gameplay? The last time I tried this I copied my program(86X) silenthunter file into c:\games, deleted the PF(86x) and the frame rate was horrible. seems ok now. Any one have first hand experience with this type of issue?

I've never had to move that file. When I installed it to my new computer I created a new set of folders in the following path: C:/Steve's Stuff/Games/UBISoft/GWX (because that's what I chose to name the folder for my SH3 installation. Any installation using another supermod will get a folder with that name path. I could just as easily have called it SH3). When SH3 installed I used the 'Browse' function to find that folder and it installed with no problems. When I installed GWX itself I did the exact same thing. Again no problem.
I could be wrong, but I can't see anyone having any troubles doing something similar.

I have tried so many times Steve to install straight into a file, but it will not let me. No matter what. SO i moved it there and it seems to work for now. I jsut dont get it anymore. Very frustrating. But we will see.
Did you have any spaces in the folder-names making up the path. Iirc the installer doesn't like that and borks it up.

Pisces, no spaces at all I set it up as c:\games. I then only want silenthunterIII folder after this, but it Still installs into program files (86x):\ubisoft\silenthunterIII
So giving up I let it install, then just dragged the silenthunterIII folder into c:\games, and so far it works. I have saved a few times in my first patrol and good startups. We will see. Thank you guys for helping me, great community!
Ok, if that works then it is probably ok. The same copy-solution is used to make multiple installs of the game anyway.
I remember someone else had the same issue a couple of months back. I thought he got the issue fixed, but I wouldn't be able to find the thread to search for the answer. The only possible solution I can think of next is to run the game setup installer with "Run as administrator". (rightclick on the setup.exe on the dvd and choose from the popup menu.) Which is the proper thing to do anyway, if the software is trustworthy ofcourse.

Ok i just came up with the reason my computer sends my installation of SH3 into program(86x) as the install wizard is directing me, i go ahead and select c:\games as my directory right!. Ok the next screen makes me select a Programs folder for icons and such under "ubisoft\Silent Hunter III" I dont know what to do at this point because i do not have a choice but to choose a folder into programs. Other choices are accessories, my 7.z folder etc. What do i do, what folder should i choose that will keep me out of programs?
Oh ok, that "Program" folder is just the folder inside the Start-menu where the shortcuts are placed. Or whatever Windows 8 makes of it these days. That has no issue with installing the game and modding attempts not succeeding. Choose wherever you want it to be, and still be able to find it later.
The important thing to watch out for is that the game is not going to end up on the harddisk in
c:\Program Files (with or without x86)\whatever_is_inbetween\SilentHunterIIIorWhatev erItIsNamed

unfortunately it keeps sending everything into 86x. I found a games folder and i am trying that right now. See what happens.
... no that did not work either. No matter what it goes to 86x, and i cannot stop it.
Ok so this is what i got. I am running windows 8, i redirect the installation into c:\games, i browse during the install wizard to direct to this file. In the next window, it asks me what program file i want to set up for icons and such and this is already labeled ubisoft\silent hunterIII right. I for the life of me cannot get this game to install outside of (86x) no matter what kind of folder i set up or what. Also, even if i change that program folder, say from ubisoft\silenthunter to just silent hunter, it goes back to ubisoft\silenthunter... that's significant right?
So now i am literally stuck. I could go ahead and install and move the file over, but i think it is still no good. I did this before and it seemed to work but only for awhile. then my sved games would start to fail on loading. I love this game, but i hate it so much equally. I have been asking alot from you guys, an i thank you for any other help i can get here. I am at a cross roads. I love my GWX, but stock worked without flaw. I dont want ot go back to stock.

By any chance, did you install as a normal user vs. as administrator? By any chance, is your account on your machine not as an admin?

Strange, I have not had any problems with Windows 8 or 8.1. I created a new set of folders beforehand for SH3 and Commander in C.
The when prompted to install, I used the below.
SH3 -----> Submarine ( name of folder ).
SH3 Commander -----> Commander ( name of folder ).

Is there a chance you have multiple installs of sh3 on your "c" drive and you are not using the "multish3" program?
Don't forget that SH3 Commander also needs to be somewhere outside of the programs area too.
