hey guys, during world war 2 did neutral ships (including warships) sail lit up and illuminated like they do in sh3?

They don't in stock SH3, only in GWX, and then only some, not all. And yes, some neutrals were lit up at night.
Later the master and the other occupants of his boat reboarded the ship and tried to attract the attention of an illuminated neutral vessel sighted during the night, but to no avail.

They sometimes also painted flags and nationality on the sides. Iambecomelife's Merchant Fleet Mod represents this very nicely.

According to the Hague Convention of 1907 Hospital ships must be marked and lighted.

Sailor Steve; you mention IABL's MFM. He also has an MFM v3 skins pack. Does one install on top of the other, or are they each stand alone mods?

I have no clue. My 9-year-old single-core computer won't run it without crashing. I spent years adding those ships to the SH3 Commander Ship Names Mod, but I've only seen the screenshots he's posted over time.

The MFM v3 Skins are a Mod for SH3 Commander. It installs the skins using the "Date" folders in CDR.
