I have Windows 7 installed on an iMac via Bootcamp. I put the SH3 folder inside the Commander folder and moved the Mods folder from SH3 to Commander. The game runs, but it simply won't recognize any of the mods.:wah:
Either I'm doing something wrong, or the Mods don't like Windows 7.:/\\!!
Any suggestions on what to do?

Commander is completely separate from SH3 and you should never put one folder inside the other. Commander's .exe should be in the SH3 folder, but nothing else related to Commander should be there.

I'm not familiar with any iMac/Apple tricks for Silent Hunter 3 (I don't own or have not worked with one of those products). But isn't it just appropriate to leave the Commander executable in in it's own "SH3 Commander" folder next to all the files and subfolders it needs? Instead of tucking it away in some folder where it does not realy belong( like the SH3 game-install folder)
Surely Apple knows how to deal with shortcuts. (a bit of sarcasm ;) )

It's been awhile since I had SH3 set up, and you could be right. Maybe it was just an icon link that I had in the SH3 folder. But I don't think so, because my access link was on my desktop, and I started it from there. I also had three different Commander icons on my desktop at one point - one for GWX, one for NYGM and one for stock SH3. They were all different Commander installs and had different names.
But, as I said, it's been awhile.

I switched everything back, and the mods still won't work. I have the worst feeling that I'm going to have to reinstall SHIII, GWX and Commander.

I had the same problem and never was able to fix it.
Good luck

Any suggestions on what to do?
1) Have you installed SH3 + GWX, only stock or some other super mod?
- GWX installs by itself the folder called "MODS" (with special GWX mods) inside of your SH3 directory.
2) Are you confusing JSGME (to manage mods) with SH3 Commander, because SH3 CMD has nothing to do with the just mentioned "MODS" folder ?! (BTW: an older version of JSGME comes too with the GWX installation, inside of sh3 installation folder).
- Put the stuff you copied into your SH CMD folder back into it's place of origin which is SH3 directory!
If you do not remember which files inside of your SH CMD folder were from the SH3 folder I suggest to uninstall SH CMD only. The files which are part of the game should still remain there, because that's something you cannot uninstall when uninstalling SH CMD, right?
3) Now that the "MODS" folder is back in its place get JSGME (if you havent already by GWX).
- Put it inside of your SH3 folder !! Run it and check if you see any mods on the left side. Then switch the mods (if you can see any) you wanna run to the riiiight side, luke... If there aren't any I suggest to open the "MODS" folder to see for yourself if there is anything..
BTW, maybe you wanna get a newer version of JSGME from subsim ?
OR:
4) Uninstall everything
5) Install vanilla sh3
6) Install gwx.
7) Go to your sh3 directory. Open the folder documentation and run the file "Manual_V3.0.pdf". It's the manual of GWX. There go to page 23 "GWX OPTIONS". You can read there how to use mods !
8) To run SH CMD with SH3+GWX you also need this I believe:

But you moved the MODS folder and the SH3 folder! (At least, that's what your OP said.)
Put the MODS folder back in your SH3 game folder.
Put the SH3 folder in your root.
You should not move ANY folders after installation of SH3, GWX, and SH3 Commander. There is no need to do so. And bad things can result when you do.
Absolutely everything you have installed is perfectly compatible with Windows 7. That is definitely not your problem.
And ValoWay is correct that you also need to download and install certain .cfg files for SH3 Commander for Commander to work correctly with GWX v3.0. Download the self-installing changes for Commander from the link ValoWay posted. (You will STILL not have to move any folders.)

I think I solved the problem. My JSGME was an old version. I got the latest from Subsim, and now the mods seem to work! Thanks for the tip, Valoway!:yeah:
