I dontated, and downloaded the megapak mod for SH5. Activated them with jsgme. Is there any indication that the mods are properly installed and working when I play?

I am not an expert in this field, but I will try and help.
As long as mods are not conflicting within JSGME they should be active, but if a conflict is present try checking the content in which is overlapping.
That's all I know. :D
Maybe some of our many experts with enlighten this some more.

Welcome aboard matey...not dure what you've enabled but if there is a conflict you will probably experience a CTD (Crash To Desktop) or the game will fail to load....but hopefully everything will be okay.

Is there any graphical text when you load SH5 that mentions a mod is involved (Like it does in the Total War series).
Do I need to keep JSGME running in the background when I launch SH5?

Unaware of any graphical text and JSGME is always running whilst mods it has enabled are running.

Before enabling any mod right click on the mouse and select the "Explore" option. You should see a folder called "Data" if so then the mod is ready to be installed. If not then this mod has a folder within another folder and if installed will not work. Right click on the mouse and select "Delete" to remove it from JSGME. Go to where you have the mod and look at it's path. You "Copy" or "Extract the Folder before the Data folder to your Mods folder. Explore in JSGME again to make sure you are looking at the "Data" folder.

Thanks you guys are great. This has to be the most HELPFUL forum I have ever seen.
SO... I extract the mega mod to the mod folder in the path where SH5 is
(in this case it's D:\Ubisoft\SilentHunter5\Mods).
When I look in the MODS folder I see a folder called "SH5 Mods Megapack August 2013". Inside this folder reside the mod collection which are also in individual folders.
Is this the correct way? Or do I pull all the individual folders out of the SH5 Mods Megapack folder and place them in the root of the MODS folder?

I forgot to welcome you to Subsim so apologies for that.
I do not use Sobers Mega mod and I am sure there are others out there who might be able to give you advice.
Looking at it logically I am sure it is a large collection of individual mods put together by Sober in one place. These still need to be treated as individual mods as my previous instructions.
It is unlikely that you are going to use all the mods offered but will make a selection to suit your own purpose.
You need to remember whether playing Stock or using a particular UI you need the correct mod variation to make your game work properly.
A classic case would be for example FX Update 0_0_22 Torpedoes modified for - - - - - - - - you need to select the correct variant within this mod depending on what main mod you have chosen to use. i.e. Stock – TDW New UI – Parts Magui etc.
Within the FX mod are 5 variants, right click and selecting Properties will show you each ones full name. You just need to choose the one that serves your purpose. Unfortunately you do not always get a text readme document that tells you what mods do.
I would suggest you search threads for “ Sobers Mega Mod” or similar that will bring up a lot of information from others and will probably give you answers to questions you have not even thought of yet.
Make sure also you have set up TDW’s Generic File Patcher as you must at least have the Torpedo patches set to on.
If you are using TDW New UI you also need to set up his Options File Editor from within the main mod.
You can always P.M me if you get stuck now, or in the future. I am not saying I will have the answer but should at least be able to point you in the right direction.
