This is wrong. Please read the JSGME documentation.
Should be:
E:\Spill\steam\SteamApps\common\Silent Hunter 5\MODS. Unless Steam does something weird with folder structures.

No. Strange that you got some mods to work and not others with the wrong folder structure.
