I have been able to get a 5 in gun in 1944 for the USS Drum. It does not fire AA When attacked by planes with weapons free etc. The regular AA takes the plane down. I tried using it manually but it is cumbersome. Anyone get this far yet....suggestions?

Someone will correct me if I'm wrong, but I think the AA fire control for any submarine guns was rudimentary, at best. They wanted these guns for destroying merchant shipping, small patrol boats and such. I wouldn't expect much from your heavy deck guns in the AA department. The best defense against aircraft was to dive deep.
If you must fight planes, use your light AA.

Although many of the five inch guns installed on US submarines had been former dual purpose AA guns on the older prewar US battleships and cruisers, they were no longer fit for AA use as they lacked power assist and the proper ammunition. For AA work, guns like these really worked better as a battery firing a barrage than alone.

From the games point of view the 5"/25 is a deck gun and classified as a "main" battery which can not fire upon aircraft. "Secondary" batteries can, however you can't man a secondary battery.
