One of our submarines, not so much a novel, more a very well written account thats both tragic and humourous that centres around the U class boats.

I thoroughly enjoyed:
Torpedo Junction by Homer H. Hickman Jr. - a riveting and accurate account of Operation Drumbeat, the U-boat war against the United States Eastern Seaboard
Iron Coffins by Herbert Werner as he outlines his experiences commanding German Uboats during WWII
Steel Boat, Iron Hearts by Hans Goebler who details his life as a crewman aboard U-505 in the days and years leading up to the U-boat's capture on the high seas.
on this list i would probably rate Iron Coffins as my favorite

With regards to Atlantic warfare there are two excellent books available by Clay Blair...

I thought War Beneath the Sea by Patrick Padfield was a good overview of all the nations' submarine forces, including the British and the Italians.

Depends of what you want inside the theme. Besides of what was already said here, you can look for:
The U-Boat: The Evolution and Technical History of German Submarines (1975) by Eberhard Rössler, development and evolution of the U-boats, from the first U1, pre-war to the u-206 type. Many diagrams and cut ways of WW1 and WW2 types.
I like the books from Jak P. Mallmann Showell, he writes in a way of talk or telling a story. He has several titles, the last I read was U-Boats of the Second World War: Their Longest Voyages. Quite good in undertsanding the life on the longest patrols to the south Atlantic, Indian ocean, etc.
There also books about the Aces, or about patrols - U-Boat War Patrol: The Hidden Photographic Diary of U-564, full of photos and descriptions of the last patrol of the CO.
I am current reading No Room for Mistakes: British and Allied Submarine Warfare, 1939–1940, by Geirr H. Haarr. The other side of submarine war of WW2, several similarities in how the crews worked and live in the subs. How the royal navy look at the submarine as a weapon, the conduct of training before the war, the patrols,the successes and defeats. I am enjoying the reading, possible will buy another book from the same author, about the early u-boat campaign, same time period.

U-Boat 977 by Heinz Schaeffer
I don't know if you can find this in print or second hand but if you do it's a really good book written by someone who was there.
The copy I have was printed in 1953 and has a forward by Nicholas Monsarrat. Bought it for a buck at a Flea Market.

For a general overview of the history of the battle of the Atlantic I recommend The Battle of the Atlantic by Jonathan Dimbleby, I enjoyed the read as it provided a good overview of the fight throughout the war.
