If by "U-boat download" you mean Operation Monsun, I'm pretty sure the 3K Plotter is incompatible. The 3K Plotter mod only has graphics files for the sub classes in the stock game. That includes the German 9d2 and 18, but none of the classes OM adds.

To what directory is your game installed? If it is in the default directory, then the mods don't work. Some kind of Windows voodoo. I don't understand. If sh4 is in it's own directory, then the mods work. Try that first.
Have you checked to make sure the folder structure is ok?
Sometimes you end up with an extra folder in the mod and it won't run.

If you're talking about the "3000 yard/meter Bearing Plotter", you should first download the version you need to correct the resolution your game runs in (and, the version for either the Imperial unit of measurement, or Metric). I know this doesn't address the specific problem you're talking about, but just to be clear on which mod you're trying to use.
As TorpX said, an issue that comes up with mods not being installed properly is their file structure isn't as it should be. Sometimes a mod is placed inside a folder "package" containing several mods. Just extracting the entire package of mods into JSGME's "MODS" folder won't allow the application to load the mods correctly (since the mod folder is actually inside an extra folder). You should always check your mods for the correct folder structure. A mod that JSGME can correctly install will have the mods title name folder as the first folder.....the second folder will have the folder named "Data".
Now, I know the "3000 yard/meter Bearing Plotter" doesn't have this kind of package folder issue. So your problem is something else. I'm guessing it's the JSGME install. Since the JonesSoft group has stopped working on their application, the download files from SubSim has it in a "package" style download. There's two different JSGME named folders within the download, before you get to the 3 files, 1 folder that need to be placed directly into the SH4 "main" game folder.
Below are the marked files/folder that you should find after properly installing JSGME in your Silent Hunter Wolves of the Pacific main game folder.

What you need to do with the compressed JSGME download is to "extract" it to your desktop. Open the leading "title named" folder, open the second folder, then copy and paste the files/folder you find there into the games "Silent Hunter Wolves of the Pacific" folder like the image shows.

I'm sorry but the image is too small to be of any help. For the most part a .jpg image at 850x638 works best. I keep my images on PhotoBucket, have had no problem with storing them there.
To import an image into a post, copy the "Direct Link" http://. (http://./)... address, then paste it into the SubSims menu item called "Insert Image" (found at the top of the message writer).

edwardallen, please check the contents of each mod folder (the one named, for example,"1_TriggerMaru_Overhaul_2-5" in the MODS folder). Each mod folder should contain ONLY a single folder named "Data". If there is anything else, then your mod is not installed correctly. (If the difference is only a "readme.txt" that won't cause a problem.) Go back to your original, unzipped mod folder. Drill down until you find the "Data" folder. Put the "Data" folder into a new folder that has whatever name you want to use for the mod, like "TMO". Then put the new folder (and subfolders!) into your JSGME-created MODS folder. Install the mod with JSGME, using the name you just gave it. Start up the game. The mod should work properly.
