So I bought the steam version of the game and quickly realized it was a mistake. I uninstalled and bought the retail DVD (using the handy amazon link on subsim). However, now the game will not install. The DVD recognizes that the game is still installed and does not give me an option to install the game, it is greyed out. If i click uninstall the autorun launcher just exits and nothing happens. Please, if anyone has run into this problem please help me out. Thanks.

Uninstall the game. Delete the folder in My Documents called SH5. It contains all the stuff that was on there before, including all the saved games. Run a registry cleaner to get rid of any last traces. Then install the game properly.

I ended up doing something similar. I backed up my steam installed games, and uninstalled steam. Then i went into regedit and searched for silent hunter 5. After removing steam there was a new entry in the registry. I removed all registry mentions and put the DVD in and it worked fine. I reinstalled steam and restored my games. Huge pain in the rear!! But at least now I can enjoy SH5 with all the mods my heart desires.
