Do the bunkers actually offer protection from air raids?

Welcome to SUBSIM Marcello. :salute:
I have stayed in the bunker during an air raid and received minor damage. Going to periscope depth is the best way I've found to escape those pesky bombers. But it's a lot of funny to try and shoot one down. :)

You can try Bergen in 1944 if you feel like you are missing out the experience. In my current patrol I used up a thousands of 20mm rounds leaving the harbor. By chance I made it out without a scratch but the minsweeper that was escorting my XXI was not so lucky: direct bomb hit and it went down guns blazing.

1944, no way - by the end of '42 I'm running away to Argentina. :o

You are safe inside the bunker but will receive damage to your boat if you near the entrance.

Honestly I think I will have to test it with the scenario editor, when I get around it. I would not be surprise if the bunkers make the bomb detonate on the roof but are otherwise transparent to the damage effects.
Diving in the harbor feels gamey, and besides I imagine it does little for the bombs falling all over the place. I prefer running at full speed with guns blazing, but waiting out the attack would be nice in some cases.

Easier still...turn your deck on them and see what happens...nothing because they don't have damage zones.
