Playing this game with a plethora of Mods.....?

Getting back into this one after initial purchase and shelving due to poor release state.

In the process of installing the "Soup" and wanted to know if installing a majority of the popular mods fundamentally changes the core gameplay with respect to Manual TDC, Crew/Damage management, Campaign Objectives and Boat Upgrades...?

In specific do I still have to engage in usless conversations to boost morale and will the Mods effect manual/auto TDC from the stock game.

If the above is true are there any updated tutorials it manuals that address the changes or will the changes be comparable with learning the stock game?

Iam using sobers Mod list ,, the only time the moral goes down is when iam under a depth charge attack ! .. check out this thread
