Will Neutral ships give away your position to the enemy?
2nd question- My type II does not seem to want to reach the depth I give it. EX. I say dive to 12 and it only goes to 10. 14-12 seems to be off by 2?

I think Neutral ships, won't give away your position as long you doesn't attack them.

Your 2nd question: I do also command a type II sub, but mine do reach it's depth. Which mods do you use?

sometimes, sometimes not. American ships probably will

GWX of course. Ummm I don't think any other mods would interfere with this. Unless the water stream mod might, but I have heard no complaints about that one. Do you know of one specific?

I have the same problem with Type IIs. At ahead slow or less they tend to be positively bouyant. At 0 knots they will be off by as much as 3 meters.
I've learned to live with it as it is fairly realistic. Most boats are very difficult to hover.
I play GWX with the 16km mod and one other I cannot recall atm.

I don't know, but for a bit of realism you'll want to avoid being spotted by neutrals anyway.
And depth-keeping can be tricky, in the book Das Boot there is an amazing description of what needs to be displaced where and at what depth, all for the sake of 1kg change somewhere else. I'll dig it out, it'll make more sense then. :-?

Not that I have ever experienced. You simply don't exist for a neutral.
In fact, you don't exist even for enemy merchants if they cannot spot you themselves. For example, you can explode an ammunition ship while another merchant ship is passing nearby. While the explosion would be clearly visible to the other merchant, and while in real life they would become nervous, they will sail quite placidly forward.
