I think you have to try to sink a ship close to the mission icon on your map. Every now and again you will get s message from BDU telling you to reposition and continue. This means they have moved the mission icon to a different place in your patrol area.
Just have a look on your map for it. Eventually you will sink a ship near it and then in a bit you will receive another message from BDU stating "Cease all operations and return to base"
Then you head back :)

The bar won't completely fill, it'll look like it's 99% full, but it's really full.

If you mission progress bar won't fill, that could be a sign you're running the game in....ah....offline mode. :arrgh!:

What are we supposed to interpret as an appropriate sinking? Something that occurs 150 nm of a point centered on the, "patrol this area" map point? Also, how come some freighters/tankers count toward, "War Supplies, etc." and others don't - and how can we tell the difference PRIOR TO SINKING so we can maximize our points toward completing the mission ?

I read somewhere the "War Supplies" ones are the ones where you can see external cargo. Haven't got that far yet though.

This is correct. Ships that count towards the war supplies mission will have visible tanks and trucks on the decks.
