Every time i did encountered enemy a message box popped up giving me option to attack or dive or just go ahead. Now it is gone, it does not pop up anymore. How i allow it again?

That happened to me to when i ticked box to keep same command of ... Periscope depth.

When i came back into game to start next patrol it reset itself.

I think if you hit ESC mid patrol there is an option somewhere to reset it.

The best suggestion I've heard for this (IMO) is to check the box that will set your response to the popup as the default, and then choose "Maintain Current Orders."

So when that same situation happens again, you will not get the popup box but nothing will happen automatically, and you will be able to give whatever order you want in response to the situation.

That's what I'm doing, anyway. I'd rather not be interrupted by the popup but I don't want the game to be giving the same default order in any particular situation just because I chose that option on one occasion.

If you've already checked something like "go to periscope depth" and set it as the default, though, you have to reset the options before you can get the popup back and change the default to "maintain current orders."

As noted above I think if you hit the Escape key you will have then have the option to reset things so you can make use of the popup box again in whatever way you choose.

This box is good and i use it only because it does not pop up when object is friendly and comes up when object is enemy.

The options box lets you choose what action to take, but you knew that. It also has a box inside it that says "Make this your default action." If you tick that one then it will always do whatever action you chose at that time, and doesn't ask you anymore. This seems to be what happened to you.

Hit 'Escape', as Sergei said, and it will give you the option to reset it. Don't hit that 'Default Action' box and it will again show up every time.

I set mine for "Do Nothing", or whatever it is. It doesn't ask me anymore, and I just do whatever I want.

Choosing this as the default command for all situations will make SH3 leave you alone, to issue your own orders.

"Maintain current orders" = Leave me alone!

I think he does want the box to pop up on enemy contact, he just needed to know how to reset it because it stopped happening.

Doesn't that pop-up also pause the game? It can be very useful if you run high TC while afk.

No, it doesn't.
That's one of the reasons it creates problems.
