I've read that the channel strait at Dover was mined in 1939 October in a joint UK-French operation, causing the loss of several U-boats after which they were forced to go all the way around the British Isles.

Was this just forgotten from SH3/GWX, or was it left out deliberately?

I'm pretty sure the Dover Strait is mined in GWX, I've seen it myself with the external cam when I accidentally blundered right into the middle of the minefield.
If you stay on the surface you'll probably be fine. Unless you keep your TC down to x256 and below, in which case staying on the surface might get you a flying visit from the RAF.
