I'm trying to get as 'into' the game as I can manage.. going from the control room to the conning tower via the hatch, etc. I'd love to be looking through the periscope and then turn around and push the fire button on the wall in the conning tower but I don't know how to do that without doing an F2 and then run back up through the hatch again to get into the conning tower.
I don't know of a Function Key that lets you jump straight to the conning tower. Is there one?

I don't know of a Function Key that lets you jump straight to the conning tower. Is there one? You could do F8 to go to the sonar station and right-click into the conning tower in stock I think. There is no Function Key to the CT in stock.
You can mod commands.cfg. Mine has "go back" from the bridge to the CT and "go back" from the CR to CT and the CT to the CR etc.

I'm trying to figure out how to use this program and/or modify the file. I'm terrified I'm going to screw up SH4. It is finally saving games, not crashing and not giving me other errors.

I don't know what I did but it crashed the game. I'm sure I did something wrong. I put the backup copy of commands.cfg back in place and it's fine now.
But.. during my prowling about...
I see there are key sets for "Captains Quarters", etc.
Do these places really exist? If I assign a key stroke to it I can go to them in SH4?
They also had listed Free Conning Tower Camera, etc and several other camera locations I've never discovered.
Do these really work?

I'm not sure if this is what your asking but I believe, I'm playing TMO, but I believe the F3 button takes you straight to the periscope. And I also think it is the F9 buttom that takes you straight to the conning tower.
I'm not sure but I thought you were running stock 1.5. In stock there are click-able 'hot spots' in the CT to the attack scope eye-piece, sonar, and one can even fire torpedoes with the 'hot spot' while cycling tubes with the keyboard.
The reason the big mods have a different keyboard layout from stock is a lot of players came from SH3 and preferred that layout because they were familiar with it. I've configured mine to be similar to SHCE because that's what I was used to.

No Captains quarters ... and I don't use the keyboard layout configuator or Menumaker although they are great programs if you know what you're doing and know what can or can not be done. I learned how to mod Commands.cfg, OrdersBar.cfg and many other files by trial and error with a text editor - even menu_1024_768.ini. I use NoteTabPro which is similar to Notepad except NoteTab has tabs so multiple files can be opened at once. S3D is an outstanding tool for modding non-text files in your 'modded install'. I always keep the original install clean for backup and use MultiSH4 to have a modded install to play. There are a lot of very helpful people here and many how-to's have been posted in older threads to learn from.
I recommend playing stock until you learn what you want to change - then learn how to change it. Don't misunderstand me - the super mods are great but you can make your own custom built super mod from the many wonderful small mods found here. That's how TM started (as 'Flavored to Taste'). Or, see what super mod you prefer to play.
