Where in scapa flow are the big ships? All i could find was a troop transporter and modern tanker and some destroyers and ALOT of nets! i hade to pass like 3 or 4 nets!

Edit: I was where the scapa flow name is on the map

They can be almost anywhere inside the lagoon area. I once found a Revenge class battleship south of the town just where the bay opens out into the main area. Another time there I found Two auxiliary cruisers about 2000m apart half way from there to the west entrance, about 3000m south from the shore.
no nets on the west entrance, but they do mine it starting in 1940 (luckily my IID was small enough to slip in over them without hitting them, as long as the sea's calm). Get there in 39 though and it's wide open.

If there are any at anchor when you enter the bay, stop your engines and the hydrophone should pick them up.

And they come and go. Sometimes they're just not at home.
