Down'd Pilots ? You Don't See Them In The Water.
Until your watch crew call them out .
Was in the QM Midway and after I had sunk the BB and a DD , the rest of the task force moved away. When I came back up there were about 30 "blue sqaures" in the water all around the area. I went to the nav map and steered the boat to be on one of them , my 0 to about 200meters of the blue square. I went to the bridge and nothing I looked about for about 5 or 6 mins, using the naked eye and then with my binoculars, there was nothing there, no pilot to be seen.
I went back to the Nav Map and plotted the course to the next blue square, leaving the one I had been looking at for the last 5mins or more, when that BS was about 200meters to my stern I get the shout "Ship Spotted". I look at the map and the BS I just left had turned from a BS to a Chute icon, when I reversed the boat and got back to the exact position I was when I last looked for the down'd pilot, there he was clearly bobbing about in the water where he was not before.
So I guess that in Career too, that if your mission is to save down pilots, can can't see them from the Bridge until you Watch Crew see them 1st (or in other words they don't appear until the crew see them)
Anyone else seen this ...

No. I've seen them before the crew. In fact, I don't think the crew have ever told me about a pilot in the water (either explicitly or as a 'ship'), I spot the chute and fish them out first normally.
Since you saw a blue square magically replaced by a parachute, my first guess would be a graphics problem at your end - driver/unsupported card/conflicting software etc. Difficult to be sure though without seeing it and it could well be a bug.

Yes I have seen pilots:

Unfortunately, you can't interact with them, can't shoot them, can't pick them up and even if you run them over they stay alive.

You can pick them up. And yes thats what happens the square turns into a parachute.
I have seen them. In fact I posted some screen shots earlier because I was amazed that they were actually swimming. It is pretty cool to watch.

I'm trying to pick up pilots and it's pretty much useless. I submerge and use sonar to see where they should be, then head there on the surface at flank, and they're not there. When I submerge to find them on sonar again, they're just as far away as when I started. I'm almost 90 miles from where the battle occurred and the pilots still keep showing up ahead of me. Each time they're about 4-5 miles ahead, I go there at flank, and they're still 4-5 miles ahead. The game shows smooth seas but acts like there's at least a 20 knot current. If I can't ever catch these guys, I may as well give up and do my assigned mission.
Edit: I'm now over 125 miles from the battle area and same story. Why do the icons on the map say the survivor is "slow" when they're obviously faster than a surfaced boat at flank?

I slow down before i get up on them and then stop and surface and 9 out of 10 times they are there, sometimes i surface and i move ahead at 1/3 for a few and stop and then they are there.

I tried that, too. I'd stop completely. I'd drop to 1/3. I eventually caught up with one of them and tried stopping a little past him so the current would have him drift to me. No go. Then of course when I submerged to get sonar contacts, the same guy had passed me and the catch up game started over again.
After 200 miles of chasing these guys with nobody to show for it, I gave up and went on with my mission. I spent at least an entire "game day" looking for these guys. (Wish I got a screenie of that, although I did get one at 125-ish)
I still love how they were apparently moving at 20 knots or more (4 nm ahead, go to site of icon at flank on surface, submerge, they're still 4nm ahead) when they're listed as "slow".
Iv seen enemy pilots in the water...but cant pick them up or shoot them...
I guess you can only interact with friendlies....??
I had a similar experience in a different context. In career mode I departed Perth on a patrol, and pulled in to Exmouth Gulf up the coast to refuel. As I pulled up to the Anchor symbol, there was no sign of any supply ships/tenders for my resupply. (Exmouth Gulf has no port). However the Refit or Dock At symbol appeared and worked. My fuel was replenished (instantly!), and as I departed the area, some ships suddenly materialised. In total there were 3 ships, 2 stationary oil tankers, and one patrolling escort. Seems to me there is a game glitch, where there is a delay in spawning the required objects in certain circumstances.

I once got lifeguard duty in career mode. This was in the Solomon Islands. When I got there, I could see a lot of contacts on the map marked as Survivors. I tried to get close to pick them up but could never spot them with my binoculars. I eventually tried submerged (since it seems my sonar man is so good he can hear a survivor swimming!!) and got really close to one of them. When I surfaced, he was nowhere to be found! Then I took a look with the external camera and found that the damned pilot was underwater! Yes just a couple of feet below the surface!! I hope this gets fixed in the next patch too!
