I have a stock SH III in C:\Ubi\SHIII. I Have GWX,RUB and NY in C:\Desktop-------. Just recently when I start GWX through Commander I end up running the stock SH III from C:\UBI\SH III. I have tried several times with the same results. I have deleted all my Commander files and reload off of the downoad section of Subsim with the same results. I would appreciate any help because I am going out of my mind.

Of course JScones can answer this question better than I, however, I suspect that SH3 commander only recognizes the SH3 install that is in the original Ubi path. So, if you have other installs, the only install that SH3 commander will recognize is the one in /programfiles/ubi/sh3
I could be completely wrong, so let's wait for some other input.

You need to identify the path Commander needs to take to find the correct location for the SHIII .exe file.

I think if you rename the ubisoft\Silent Hunter III to something else, the CMDR will give you a box to choose the install you want. Al least that is what happened to me with my multiple installs.

You have 2 options here.
1)Rename your GWX install to the default SH3 setting. This way Cmdr will use that folder.
or
2)Use the l: Switch which is detailed in the SH3Cmdr readme. This points SH3Cmdr to a different installation. If you go this route and use Cmdr for another install then I suggest having Mulitple SH3Cmdr installs.
My switch settings to follow.......
Right, adapt this for your installation....
These are my settings for the switch in Cmdr.....
Target
"C:\Program Files\SH3 Commander - GW\SH3Cmdr.exe" /l:"C:\Program Files\Ubisoft\Silent HunterIII - GW"
Start in
"C:\Program Files\SH3 Commander - GW"
Enter this by right-clicking on the Cmdr shortcut and choosing properties. The start in location will only be needed if you have multiple installs of SH3Cmdr.
EDIT - FYI if you are using GWX you need the SH3Cmdr specific cfg files. (found by clicking on my sig). These files are GWX only so you will need a second install of SH3Cmdr if you plan to use the program with NYGM or RUB.
EDIT EDIT - Look into MultiSH3, this will enable separate save locations on your Documents folder.
