How do I direct it to an alternative installation directory? I have 3 installations of the game, one stock, one NYGM, and one GW. I'm planning on starting a GW career, but I need to know how one directs SH3 Commander to start from another installation directory of SH3. Anyone know? Is it possible?

I believe that, first off, you're going to want a separate yet complete install of SH3 Commander for each variation install (ex. vanilla, GW, NYGM) of SHIII you have.
Where you add the /l:"C:\Program Files\Ubisoft\GreyWolves" is at the shortcut for SH3 Commander. Right click the shortcut icon for Commander, then select properties, then the shortcut tab. In the 'target' box is where you enter that string. For instance, mine for when I run Grey Wolves is:
"C:\Program Files\SH3 Commander\SH3Cmdr.exe" /l:"C:\Program Files\Ubisoft\GW"
and when I run NYGM it is:
"C:\Program Files\SH3 Commander NYGM\SH3Cmdr.exe" /l:"C:\Program Files\Ubisoft\NYGM".
I have two complete installs of SH3 Commander, one for each. One is in C:\Program Files\SH3 Commander (for Grey Wolves) and the other in C:\Program Files\SH3 Commander NYGM (for NYGM, natch).
So the first part of the string is to identify where the SH3 Commander program to run is located. The second part (ex. /l:"C:\Program Files\Ubisoft\GW") is to tell SH3 Commander where the SHIII game is located.
If you don't want separate installs of Commander, then you'll need separate shortcuts. Copy and paste duplicate SH3 Commander start shortcuts where you want them, then give them easily identifiable names (ex. SH3 GW, SH3 NYGM). The shortcut should already know where the executable for Commander is located, so all you'll have to do is add the /l:"C:\Program Files\xx\xx to the end. You'll need to enter the exact path/location of your SHIII executable file. If you did a default install that should then have the string be: /l:"C:\Program Files\Ubisoft\SHIII

That line I quoted is the "Target" of your shortcut, not the name of it.
