You can always go back and chose to redo the mission. I highly suggest it too; destroying just one hovercraft will have implications for the next FFG escort mission.

You don't necessarily have to 'pass' a mission to proceed to the next one. However (as LoBlo said) failure to do well can have bad consequences later on.
